ITK Convert3D Tool HistMatch

Hello,

I am trying to use the ITK Convert3D command-line utility to perform
histogram matching. Unfortunately, I cannot find any documentation about how
to use it. The Convert3D wiki
(http://www.itksnap.org/pmwiki/pmwiki.php?n=Convert3D.Documentation) doesn't
list it as a command.

I have been able to perform histogram matching using the following command:

c3d <img1> <img2> -histmatch  -o <img3>

The ITK HistogramMatchingImageFilter includes attributes for
NumberOfHistogramLevels, NumberOfMatchPoints, ThresholdAtMeanIntensity.

Is there a way to specify these values to the Convert3D command-line tool?

Thanks in advance.

Best regards,

Thomas Taylor

GetPixel() strange behavior

Hi Everyone,
I have encountered some problems in the my implementation of the method
"GetPixel()".
I have to use it because do I need to get a list of all pixels values
belonging to an LabelObject.
It isn't my first time that i use the "GetPixel" method, but unfortunately,
this time i can't understand because when i call this method, it give me
back an insignificant result.
If i have an image with an unsigned char PixelType, why my code returns me
as result for example "D" (the letter)???
Here below there's my code:
for(unsigned int i = 0; (i <
binaryImageToStatisticsLabelMapFilterTypePointer->GetOutput()->GetNumberOfLabelObjects());
++i)
{

BinaryImageToStatisticsLabelMapFilterType::OutputImageType::LabelObjectType*
statisticsLabelObjectPointer =
binaryImageToStatisticsLabelMapFilterTypePointer->GetOutput()->GetNthLabelObject(i);

for(unsigned int pixelId = 0; pixelId <
statisticsLabelObjectPointer->Size(); pixelId++)
{
                        typedef ImageType::PixelType TypePixel;
                        typedef itk::VectorContainer<int, TypePixel>
VectorContainerPixelsType;
                        VectorContainerPixelsType::Pointer pixelValueList =
VectorContainerPixelsType::New();

pixelValueList->Reserve(statisticsLabelObjectPointer->Size());

                        ImageType::Pointer image =
intensityWindowingImageFilterPointer_2->GetOutput();
                        image->GetLargestPossibleRegion();
                        image->Update();

                        ImageType::IndexType index_image =
statisticsLabelObjectPointer->GetIndex(pixelId);
                        unsigned char test;
                        test = image->GetPixel(index_image);
                        pixelValueList -> SetElement(pixelId,
image->GetPixel(index_image));
                        std::cout << " "<<
pixelValueList->GetElement(pixelId) << std::endl;
}
}

To be more specific:
-intensityWindowingImageFilterPointer_2 is a pointer to an
IntensityWindowingImageFIlter class that returns an unsigned char image.
- "test" is a simple ceck.
- I chose to use "VectorContainer class" because I need it later. I have
also tried without, but the result is always the same.

Thanks,

hi Antonio.

New Submission: Laplacian Mesh Deformation

Hello,

A new submission has been added to the Insight Journal.

Title: Laplacian Mesh Deformation
Authors: Gelas A.
Abstract: Deforming a 3D surface mesh while preserving its local detail is useful for editing anatomical atlases or for mesh based segmentation. This contribution introduces new classes for performing hard and soft constraints deformation in a flexible design which allows user to switch easily in between Laplacian discretization operators, area weighing and solvers. The usage of these new
classes is demonstrated on a sphere.

BinaryFillHoleImageFilter not recognized as amember of itk

Hello,

Maybe this question is week, but I cannot figure out the answer. I am using
ITK4.4, Microsoft Visual Studio Professional 2012 in windows 8. I built
ITK4.4 using Cmake 2.8.11.1 without problem. Then I tried to compile my own
exe using the itkBinaryFillHoleImageFilter, and Visual Studio told me:
"error C2039: 'BinaryFillHoleImageFilter' : is not a member of 'itk'".
Actually, before the compilation, visual studio already told me the line
"typedef itk::BinaryFillHoleImageFilter<Binary2DImageType>
HoleFillFilterType;" has problem:"Error: qualified name not allowed."

I also tried other filters under ITK\Modules\Filtering\LabelMap\, and they
have the same problem.

I know the filters under ITK\Modules\Filtering\LabelMap\ all came from
Gaëtan's contribution
(http://www.insight-journal.org/browse/publication/176), but as I googled
itkBinaryFillHoleImageFilter, it seems nobody had the same problem as mine.

My codes and cmake file are as below.

Thank you!

of using SCIFIO yet.

Thanks,
Joe

Chan-Vese Level Sets in ITK: where to tweak speed term for "deflation"?

Dear ITK users,

I'm playing with the Chan-Vese level sets example SingleLevelSetWhitaker; when I use the cells.png image, it seems to work fine: the contour is initialized completely outside of the cell shapes, and the front is inward moving, culminating in a fairly successful segmentation. When I try to substitute some other image, and initializing the model completely outside the structure of interest again, for whatever reason, the contour seems push _outwards_ . The only thing that I've changed is the input image, and the size given to the region class.

What would account for this type of behavior? To be frank, I don't understand where the speed term comes from (the so-called advection term in Malladi and Sethian...), so I don't know how to tweak this term in Chan-Vese .

Thanks for your kind support.

Cheers,

Michel

Subject: 2 questions about Level Sets in ITK: triangulating isosurface and how to tune ShapeDetectionLevelSetSegmentation

Dear ITK users,

I have two questions on Level Sets in ITK.

Is there a Level Sets model that is triangulated, i.e.: produces a watertight polygonalization of the zero-level isosurface? Is there a way to produce this watertight triangulation? I know that VTK has Marching Cubes, but I have misgivings about this method producing a watertight result.

Second, I would like to use an example with phantom images that are narrow structures, similar to the Circle of Willis, but in 2D, and I would like to have a recommendation for working example code that I can use with this. I have tried ShapeDetectionLevelSetSegmentation, but I find this example produces a constant speed term, as opposed to a speed term that halts the model on high-gradient areas of the image.

Please advise.

Thanks for your kind consideration.

I tried to apply the crop function on the reader, but the application crash.

But it tooks 2 seconds while ConnectedThresholdImageFilter.GetOutput only

Is there a faster way?
