- It is now possible for users to download and/or update plug-ins even 
when the Protege distribution is read-only. If the auto update mechanism 
[1] can't write to Protege's plugin subdirectory, it falls back to 
writing to a user directory. This mainly effects Windows users who 
install to the Program Files directory, but it's also important for 
Linux administrators who create a shared Protege installation for 
multiple users.

- Modified the annotation editor so that it remembers which tab was last 
selected.

- Deprecated entities now get rendered with strikethroughs:

- The button for editing annotations on axioms now gets highlighted in 
orange when an axiom has annotations, thus making it easier to notice:

- Fixed a bug in the ontology repository mechanism that caused some 
valid XML catalog files to be rejected.

- Fixed a bug that caused the save operation to add extra axioms from 
imported to importing ontologies.

- Fixed a bug where automatically generated IDs would get incremented on 
each keystroke when users created new entities.

- Fixed a long-standing bug where Protege would freeze while trying to 
generate a new ID for an entity.

- Fixed a bug in the Bookmarks plug-in [2] that caused it to fail 
immediately upon being activated in the user interface. The Bookmarks 
plug-in is available for download via the auto update mechanism (File | 
Check for plugins... | Downloads | Bookmark View).

- Fixed a bug in the OWLDoc plug-in [3] where clicking on the Show 
Source button caused a NullPointerException. The OWLDoc plug-in is 
available for download via the auto update mechanism (File | Check for 
plugins... | Downloads | OWLDoc).

graphical interface for interacting with this implementation. The 
existing SWRLJessTab

available. All existing SWRL built-in libraries

supported in the Drools implementation.

Both the Drools and Jess implementations now use a pair of OWL 2 
RL-based &amp;lt;http://www.w3.org/TR/owl2-profiles/#OWL_2_RL&amp;gt; reasoners for 
performing inference (read more

reasoners are also used by the SQWRL

- Introduced a new explanation plug-in in addition to the existing basic

to be more readable, and can generate laconic explanations (laconic 
justifications). The plug-in can also generate explanations for 
inconsistent ontologies (previous releases only included an ad-hoc tool, 
which in some cases was unable to find any explanation for a problem).

Core Protege
--------------------
- Fixed a problem that caused a warning dialog to appear each time 
Protege started.

- Fixed a bug that caused newly created and renamed instances in OWL 
ontologies to be displayed with the original name (only present in 
client-server mode).

- Added the serialVersionUID to all serializable classes in 
protege-core, owl, and a number of plug-ins (standard-extensions, 
protege-pellet-reasoner, rdf-backend, change-management, 
change-analysis, protege-collab, chat, prompt, lucene-query, 
bioportal-reference-plug). This will improve compatibility between 
different versions of Protege servers and clients.

BioPortal Reference Plug-in
---------------------------------------
- Updated the BioPortal Reference Plug-in to work with the latest 
release of NCBO BioPortal [1], which now requires a mandatory argument 
be appended to all REST calls (read more [2]).

BioPortal Import Plug-in
---------------------------------
- The BioPortal Import Plug-in is now bundled with the default Protege 
installation. It is integrated into the OWL Classes tab as an extra 
button that allows importation of classes or class sub-tress from 
ontologies stored in NCBO BioPortal. The plug-in is highly configurable, 
and supports importation of class properties, e.g., labels, synonyms, 
definitions, and metadata, e.g., import author, timestamp, source 
ontology, etc. (read more [3]). New versions will be downloadable from 
the plug-in's wiki page.

BioPortal Java API
---------------------------
- The BioPortal Java API used by both the BioPortal Reference and Import 
plug-ins was modified to be less sensitive to NCBO BioPortal service 
changes. The API is documented [4] on the Protege wiki.

Release Notes:

- Deprecated classes and properties are now shown with the deprecated 
icon in their respective hierarchy trees.

- Fixed a problem where the default font for Protege was calculated 
incorrectly on OS X machines when users changed their rendering preferences.

- Made the property change editor bigger and gave it a scrollbar to 
facilitate easier editing of long property chains.

- Fixed a bug where the reasoner would be out of sync with the ontology, 
but could not be synchronized by choosing Reasoner | Synchronize reasoner.

- Resetting Protege preferences from the Welcome screen now prompts the 
user to restart Protege (so that residual settings present in the JVM 
don't interfere with a clean reset).

-  The top object/data properties can now be used in the restriction 
editors.

- If entity rendering preferences are set to render by qualified name, 
Protege will now show the long names of entities if no prefix is 
specified. This allows users to add prefixes until all entities have 
unambiguous names.

- Render by label is now the default rendering.

- Users now have the option to enter raw URLs or prefixed names when 
creating OWL entities (in any of the entity creation dialogs, check the 
"Ignore entity creation preferences" check box). We anticipate this will 
most commonly be used when providing the name of an entity from another 
ontology that is not imported.

- Removed the ability to delete topObjectProperty and topDataProperty.

- Removed the ability to assign property characteristics, e.g., 
Functional, Inverse Functional, etc., when no properties are selected, 
which fixed a null pointer exception.

- The Datatypes view now shows data types for the active ontology and 
will update its contents when the active ontology is changed.

- Added the capability for the start of sequential numeric Auto IDs to 
be saved between Protege sessions (check the "Remember last id between 
Protege sessions" check box in the Auto ID section of the File | 
Preferences... New Entities tab).

- Fixed refresh problems with the Members list on the Individuals tab.

      *Restriction editing* is supported in the Restriction Portlet. The
      portlet has support for auto-complete for entity names.

      *Threaded notes and discussions* are now supported in he Notes
      Tree Portlet.

      The HTML Message Portlet allows the *embedding of arbitrary HTML
      pages* or snippets as part of a WebProtege tab. This portlet can
      be used for warnings, alerts, news, embedded documentation, and so
      on.

    *

      The *Properties View Portlet* shows the properties that are in the
      domain of the selected class, similar to the Properties View in
      Protege 3.x.

    *

      WebProtege now *enforces the read and write access right
      permissions* as defined in the metaproject
      &amp;lt;http://protegewiki.stanford.edu/wiki/Protege_Client_Server_Tutorial_Configuration&amp;gt;.


    *

      Users can now *sign in with their OpenID*
      &amp;lt;http://protegewiki.stanford.edu/wiki/WebProtegeOpenId&amp;gt; account,
      such as Google, Yahoo, AOL, Flickr, etc. The first time a user
      signs in with the OpenID, she will be prompted to associate it
      with a WebProtege account. For subsequent sign ins, the user can
      simply use the OpenId. The associated OpenId accounts can be
      edited in the Options menu -&amp;gt; Edit profile.

    *

      It is now possible to *watch a class or a branch*
      &amp;lt;http://protegewiki.stanford.edu/wiki/WebProtegeWatches&amp;gt; in the
      class tree, similar to the Watch functionality available in wikis.
      The Watched Entities portlet will display the changes that
      occurred in the watched entities and branches.

    *

      The users may opt to be *notified of changes*
      &amp;lt;http://protegewiki.stanford.edu/wiki/WebProtegeNotifications&amp;gt;
      occurring in their watched entities or branches, as well as in the
      notes and discussions attached to these entities. The notification
      is sent by email and can be configured, together with the
      notification frequency, in the Options menu -&amp;gt; Edit profile.

      It is now possible to create *direct links to entities in the
      ontology* that will open WebProtege with the entity selected. The
      direct link to a class in the ontology can be retrieved by right
      clicking on the class in the class tree and selecting /Show direct
      link/ from the context menu. This link can then be sent by email
      or instance messaging to other users.

    *

      Users may now *change their password* from the Options -&amp;gt; Change
      password menu in the top right corner of the display. The password
      can be reset and sent by email if the user clicks on the *Forgot
      password link* in the Login panel.

    *

      Users with adequate access rights can *create new users* from the
      Options menu -&amp;gt; Add new user.

    *

      It is now possible to *restrict the access* to a WebProtege
      installation by requiring a password to get to the initial page of
      an ontology.


        UI Layout Enhancements

    *

      WebProtege stores the *user interface configuration in a XML file*
      &amp;lt;http://protegewiki.stanford.edu/wiki/WebProtegeLayoutConfig&amp;gt; that
      can be manually edited to change the layout of tabs and portlets.
      The configuration can be generic (applied to all projects),
      project specific (applied to one project for all users), or
      project/user specific (is custom for a project and user).

    *

      Added support for building domain specific *knowledge acquisition
      forms* &amp;lt;http://protegewiki.stanford.edu/wiki/PropertyFormPortlet&amp;gt;.
      Forms are similar to the ones in the Protege 3.x series in which a
      property in the ontology is associated to a widget that can
      display and edit the values of the property. Available property
      widgets: text field, text area, combo box, grid, etc. See
      documentation
      &amp;lt;http://protegewiki.stanford.edu/wiki/PropertyFormPortlet&amp;gt;.

      *New property form widgets*:

      Several of the property form widgets can be configured to work
      with single or multiple cardinality properties by setting the flag
      multiple_values_allowed to true/false in the XML configuration for
      the portlet.

      It is possible to prevent users from changing the layout of their
      WebProtege by hiding the Ontology toolbar in the XML configuration
      file by setting the flag showOntologyToolbar to false in the
      &amp;lt;project&amp;gt; element. It is also possible to prevent users from
      closing a tab by setting the closable flag to false in the tab XML
      configuration.

    *

      The Properties Form Portlet supports now type-based tab
      activation. The tabs in the portlet can be configured to show up
      only if the selected entity has certain types (e.g. rdf:type).

    *

      It is now possible to *create your own tabs*, add portlets to
      them, and set a controlling portlet for the tab. The controlling
      portlet sets the selection for the rest of the portlets in a tab.
      For example, in the Classes tab, the class tree portlet is the
      controlling portlet.

    *

      It is possible to *change the controlling portlet* of an existing
      or new tab dynamically at run time by using the configure icon in
      the title bar of a portlet.

    *

      The *selection* in the different tabs is now *synchronized*. For
      example, if a user selects a class in the Classes tab, and then
      switches to the Individuals tab, the same class will be selected.

    *

      You may *save the layout* from the Ontology toolbar using the Save
      icon (right-most icon). This feature is still under development.

    *

      It is now possible to set the order of a portlet in a tab in the
      configuration xml by using the &amp;lt;index&amp;gt; element.


        Other enhancements and bug fixes

    *

      Better support for *linking terms from BioPortal
      &amp;lt;http://bioportal.bioontology.org/&amp;gt; ontologies* with the BioPortal
      Reference Portlet:

          o

            Added support for composite search: each search term will be
            expanded

          o

            Added support for searching on synonyms and on other
            property values

          o

            The search results presentation has been enhanced. It shows
            the preferred term, show whether the search term was found
            in preferred term, synonym or id, and the matched content.

          o

            The search can be restricted to a subset of BioPortal
            ontologies

    *

      The *Parents Portlet* displays the direct superclasses of the
      selected class with clickable links for easy navigation.

    *

      Fixed the All Properties Portlet that shows the annotations (or
      own slots for Frames ontologies) associated to an entity in the
      ontology. The language of a rdfs:literal is now also editable.

    *

      Fixed a resizing issue for the top panel of WebProtege.

    *

      The properties stored in the protege.properties are now available
      to both the client (UI) and the WebProtege server. Properties that
      are not supposed to be shared with the client can be black-listed
      in a file blacklist.properties.

    *
