I believe the cause is bad timing in the Linux stack : the fist frame of the "open connection" might be sent before the last "discovery" frame is fully sent out. Since I could live with the added latency (in my system, commands are send in response to user actions) what I did is modify my application to disable discovery (using sysctl) and wait 200 ms before calling the "open connection" function. I turn discovery back on when closing the connection. Since then, communication has worked without problems, even when stress-tested. IrDA actually uses a complex bidirectional protocol, while remotes usually send out some simple patterns modulated at a high frequency.
